[Gmsh] Zero self-intersecting faces flagged as error

I'm having some problems with Gmsh 2.5. I'm trying to mesh a pretty
complicated model (250 physical volumes, 2427 physical surfaces); 2D meshing
works, but 3D meshing (Delaunay algorithm) fails with this error message:
Error   : Self intersecting surface mesh, computing intersections (this
could take a while)
Info    : 0 intersecting faces have been saved into 'intersect.pos'
Info    : Done meshing 3D (330.426 s)
Info    : 20554 vertices 59210 elements

It seems that there are no intersecting faces, but 3D meshing still fails.
Does anyone know what the issue is here? I kinda doubt it's an issue with
the geometry, since sometimes Gmsh sometimes finishes.
When trying to apply Netgen (Frontal) algorithm, Gmsh just crashes.
